In The Alien Mission - Cosmic Destroy, players take on a globe-trotting quest spanning iconic locations like Paris, Tokyo, China, and Rome. This mission-driven journey centers around finding a critical alien artifact that holds the key to saving the world from an impending cosmic storm. Players can choose from 17 alien forms and utilize the all-new Ultimatrix device. This enables transformation into the most potent, evolved alien forms.
Combat mechanics are both thrilling and varied, as players can wield various powers. They can blast water and fire radiation beams at villains and bosses. The gameplay experience is further enriched by an upgrade system that allows speed, strength, defense, and special attack enhancements. This system ensures players can tailor their alien forms to suit their preferred playstyle, adding depth and strategy to the game.

Underneath Rome, in some catacombs, Gwen, Kevin and Ben are fighting off some Forever Knights. Ben keeps trying to transform, but he is constantly getting calls from Jimmy Jones, who wishes to inform Ben of something important. Outside, far away from Earth, something approaches. During their fight, Ben gets separated from his friends, and travels alone through the catacombs, where he encounters Pickaxe Aliens working for Vulkanus, as well as the Spartans working for the Forever Knights. As Ben faces them off, he transforms into Ultimate Humungousaur to deal with the large army of Pickaxe Aliens. and eventually later meets Vulkanus. Continuing his journey, Ben finally reaches the surface, which is in the Roman Colosseum. There, he encounters an old foe, Enoch, who has been spending the last six years gaining power from a mysterious alien artefact in his helmet. After fighting him, Ben pulls out the artefact from Enoch's helmet, which depowers him, leaving him petrified, though Ben throws away the artefact. Gwen and Kevin reunite with Ben up outside, where he tells them about what happened, but is soon interrupted by Jimmy again. Despite Ben asking Jimmy about the brand new Sumo Slammers movie, Jimmy tells Ben about an approaching cosmic storm that isn't far from their solar system, so Ben contacts the Plumbers near the sector from which the storm is approaching, and they fly over to investigate, with Ben remaining optimistic about the situation.
The Plumber ships approach the cosmic storm, but a powerful cosmic blast destroys them. In the meantime, Ben, Gwen and Kevin see the news of Null Void creatures attacking people in Paris, so they fly off to France to fight them. Ben traverses the streets of Paris, crossing a river canal and fighting many Null Void creatures along the way, as well as some Forever Knights, later entering a museum containing various Forever Knight paraphernalia, where he also sees a news broadcast from Will Harangue, who is trying to slander Ben with photographs of his "rampage" through Rome and Paris, which he is getting from an anonymous source, and eventually finds another alien artefact, similar to the one in Rome.
